How are the LaserBuzz products working for you?
I've been using dry Moly on the racks for a few years now and there is no wear that I can see.
You seem to have covered most of the usual suspects but over-tightening a collet can bend / distort it and cause it to fail.
I've worn out 4 PC routers over the past 15 years. Even with replacing them with new it's less expensive than a spindle. Bit the spindle is much quieter, has more power, and has less run out.
As you are demoing the machine I would recommend an acrylic box to go around the machine so that inquisitive fingers do not get turned into hamburger.
If you go back to 3.6.44 you will also need to reload the earlier version of the firmware onto the control box.

I had a similar issue a few years ago and the issue was the control software. What version of ShopBot control software are you running?
The PC router claims to be 3.25 Hp but on a very good day it maxes out at about 1.6 Hp. You should do fine with 2.2 (real) Hp on the spindle.

If you run the job in preview mode you should be able to tell where the top is on the flipped door.
If the Bot is "ALWAYS" 0.020" short in Z then just tell it that the Z-zero plate is 0.020" thicker than it is currently set to. Problem solved.
I usually use an appropriately sized paint roller for flat areas. No masking required. And they usually cost a bit less than $35.00 USD.
