I have a 2nd Z axis on my PRT Alpha. I was using the Paul Zank inlay method and noticed when I hog out the remaining wood after the first pass with the "v" bit the 2nd z is off by about a 1/16. I used the S_SET2SPINDLEOFFSETS file,input the stated values and it is still off. Can anyone suggest a method to fix this. I recall last time this happend Ithink I cut a square with one head and a square with the other head and measured between with dial indicator

I would just draw a grid on the table. Sink both down with an endmill and then measure the offset.
