I have a z zero plate that has never been installed and I can't find installation instuction.
Where do I put the RED, BLACK, and WHITE wires?

If this is a PRT or Early Alpha, the Black goes in Input 1, white goes in ground. The Red has nothing to do with the Zzero plate, it is for the digitizing probe & that connects to +5v. The probe connects to the Wago 2-terminal spout connector near the Zzero plate.

Great! That makes sense. Next question...Can I change the input number because Input 1 pin on my control box mother board is broken off. My machine is a PRT 96 and is about 7 years old.

It would be easiest to solder a wire to input 1 than it would be to re-write all of the files you will need to modify. You will need to change the ON INPUT statements in the Zzero.sbp file as well as ALL of the probe files you plan on using (if you use the probe).
