I needed to identify one of the cables on the YZ-car and pulled the X-car toward me about 6 inches for a better look. Is my box for-sure fried? How will I know?

Probably not...Verify that all connectors are seated properly & cycle the control box on & off. Then turn on & give it a try. It's probably fine...unless it is a non-Alpha PRT. If it works, it's good.

Update: Got everything connected today and it works just fine.
