How does one change the values to compensated for a home made zero plate?Mine must be thinner as after zeroing the z axis the bit still goes below the table surface

Mic your new plate, and then go into your My Variables folder, if you have the new software and cahnge your thickness there. or locate your z_zero routine file and open it up in notepad and cahnge what is possbly, .131 or .121 to your new thickness.

if you are running 3.4.19 the latest you will find a my varibales file C:\SbParts\Custom if you loaded your shopbot software on drive C:

I would recommend the same as Dale, but you could use the ShopBot setup too (TS command). Just don't change the other values that are there...
